Also make sure that the bolts on the back of the pump that hold the plate on arent hitting the timing cover.
Hooker 6901's long tubes fit well, Are pretty easy to install and I've changed 2 starters easily without removing a header.
I used the same Shelby specs, It's really easy you can even do it with the engine and trans in, just need the springs and control arms removed.
I did it on our Mustang Ward,it didnt drop it much, maybe 1/2 inch but it does handle better.
